Goals from Ismaila Sarr, Daichi Kamada and Jorgen Strand Larsen gave Palace a commanding 3-1 victory over Shakhtar in the first leg in Krakow, Poland.
Sarr had given Palace the perfect start when he opened the scoring inside 21 seconds, the fastest goal in the competition, before Oleh Ocheretko equalised two minutes into the second period.
Second-half goals from Kamada and Strand Larsen reasserted Palace's control over the tie and set them up nicely for the second leg at home.
Should Oliver Glasner's side reach the final, they would compete for their third trophy in two seasons, having not won major silverware in their 120-year history prior to their Emirates FA Cup triumph last year.
Between the two legs, Palace were beaten 3-0 by Bournemouth in the Premier League on Saturday, with Glasner ringing the changes to his side before the second leg.
Saturday's game was Palace's 54th across all competitions and they could reach 60 - the most ever in a single campaign for the club - if they make it to the Conference League final.

After the defeat to Bournemouth, Glasner said his side's "tank was empty."
"We could see it. The players tried and the second half was much better, it was a game on the same level," he told Sky Sports.
"First half it was too much. We couldn't get the turnaround from Thursday evening. The players tried but I could see it at set plays and the easy mistakes we made.
"It's not to blame anyone. It was just really overwhelming for us, this experience and the win against Shakhtar. Overall, Bournemouth were much the better team."
The winners will face either Rayo Vallecano or Strasbourg in the final on May 27 in Leipzig, with Vallecano winning the first leg 1-0 in Spain.
